Opened Thunderbird and lots of windows have opened and I dont seem to be able to close them.
Running Windows 8, after a windows update, I opened Thunderbird to mind multiple (too many to count easily) windows are open. I dont seem to be able to close any of them. Other than that it seems to be working OK. thanks

I'd suggest closing Thunderbird from the Task Manager , or simply rebooting.
Thanks Fabian, tried that, no luck. I can close Thunderbird but not any of the individual windows.

If you haven't yet, this would be a good time to make a good full backup of your Thunderbird profile.
Could you try clicking on Restore Default under Tools > Options > General > Thunderbird start page ? (see the attached image).
Turning off tabs in Thunderbird may also help, at least to restart once and get rid of all the extra tabs you have.

Those are all the messages you have opened into TABs and neglected to close. Thunderbird opens just like you closed it.
Do not Restore Defaults. That will do nothing.
Right click one of the TABs and select Close other TABS.
Now start closing message TABs after you read the message.
Better yet stop opening tabs to read all your messages. Press F8 to turn on the Message Pane and read your messages there. If there is a messages where you want to see it full screen then double click it and open it in a TAB. Just be sure and close it when finished with it.
