I have followed the instructions at https://support.mozilla.org/en-US/kb/profiles-tb#w_profile-location-summary several times, deleted all of the Thunderbird user data and reinstalled Thunderbird.

I've solved it!

Using the instructions at https://support.mozilla.org/en-US/kb/profiles-tb, I opened Thunderbird and created a new profile. Opening Thunderbird, I followed the mail account setup prompts to connect to my e-mail server. It would not set up POP3 as I wished, but did set up IMAP.

The secret was to create the e-mail account first, then locate the new profile folder within Thunderbird instead of using Windows Explorer. There were many folders and files in the selected profile folder, and copying over them from the backup brought all of my information into Thunderbird.

There is an add-on for Thunderbird called "TEBE" (Thunderbird Environment Backup Extension) that MIGHT "do the trick" for you. TEBE can be found and downloaded from here: http://softwarebychuck.com/tebe/tebe.html. 

Please note: I haven't tried it myself, just thought I should mention it since it might be of help.
