I have a master password set on Firefox on my PC but when I synced my account to my iPhone I was able to login to web sites requiring a password without having to enter my master password on the iPhone.

Master passwords are local to the device. Master passwords do not affect Sync and master passwords are not required to retrieve your stored bookmarks on Sync.
