Firefox should only be storing cookies from the select websites in my exceptions list, however cookies are being stored from all sites visited. What could be wrong?

With that setting you store cookies until they expire from all domains that you visit. Visits may not always be obvious, so you can check the history for visits to domains that do not look familiar to see what other websites you visited around that visit date.
