One morning my internet history and cache magically was cleared, and my options are not set up to do so. Since my history and cache have been fine and unaffected. Could someone please explain any possible reason as to why it would do that.

It is possible that Firefox didn't close properly at the time that is happened.

Try to use "Firefox/File > Exit" (Mac: "Firefox > Quit"; Linux: "File > Quit") to close Firefox if you are currently doing that by clicking the close X on the title bar.
Using this method to close Firefox may work better.
