The bookmarks plug in seems to be highly disorganized and difficult to access in an organised manner
1. When I sort the bookmarks folder I cannot get it to place all of the created folders at the top of the sort list and the general bookmarked pages below the list of sorted folders. I would have thought that this would be a very basic requirement of any library program like this.
2. when I go to bookmark a page, if I try to place the bookmark in a created folder, it will only show me about 5 of the 19 odd folders that I created. so many of the bookmarks have to go in the root folder instead of the intended folder created for that type of page. Very disappointing for a powerful program like this.
3. It would be nice to sort on more than one criteria, ie first sort, alphabetic , followed by second sort, most recently used or whatever "double sort" people would like to use. Can this be done??

Are you using the library window, or are you only using the sidebar or drop down list ? see Bookmarks in Firefox . I do not recognise the problems you are describing.
The bookmarks library 'All bookmarks' is by default set with second level folders
- 'bookmarks toolbar'
- 'bookmarks menu'
- and 'unsorted bookmarks'.
You will be able to view a sidebar displaying a tree of the structure and a main window pane showing the detail of the chosen folder. You can rearange the tree structure as you like and the folders stay in those positions. If you choose a sort order such as alpha sort the folders and single bookmarks resort in the main window, the tree in the sidebar remains as it is.
The content of a folder in its unsorted state may be rearanged as you wish you may intersperse sub folders as you like or group them as you like.
if you have been adding bookmarks or folders to the unsorted bookmarks they behave in a similar way
