When I open http://wikitravel.org/en/Main_Page in Firefox 9.0.1, the navigation pane on the left gets shifted to the bottom of the page. Vertically, it starts where the right pane ends.

You can ask the admin of this site to update their MediaWiki software, because it is outdated and uses broken browser sniffing. The problem is in this line in wikibits.js:
var is_khtml = (navigator.vendor == 'KDE' || ( document.childNodes && !document.all && !navigator.taintEnabled ));
This no longer works in Firefox 9 and above. Navigator.taintEnabled is no longer supported.

That is caused by an old JavaScript that runs on that page and that is using the no longer supported navigator.taintEnabled() function to do improper browser sniffing.
That causes a stylesheet to be added that changes the margin of that menu causing it to get moved down.
