I like to clear my mobile browser history periodically on my phone and while doing that I went to clear downloads as well like I normally do on my computer. Seeing as was on my phone though, all of my downloads deleted from my phone's storage when I cleared the download list as well. Is there any way to get this back? For the future, is there a way for me to clear the download list from the browser and not my phone itself?

The files are gone. Android goes to great length to hide the file structure. Firefox has followed this design decision. Leaving files that a user thought were removed from the phone may surprise the user. Technical users have issues with this design.

In the future we are moving to placing downloads in the Android downloads app.

Well that sucks. Is there a way to clear the download list on an android device without clearing out the downloads themselves in case I want to do that in the future?

Short of moving the files with a file browser app to a different folder or renaming them, no.
