What is the size of your Inbox and other mail folders? What is your account type - POP or IMAP?
Account type: POP I did not find a quick way to see the size of my mail folders, but it should be really large as it is used for many years.
My best guess is that you hit some sort of limit, either file size or no. of messages in a folder.
Take a look at the archive feature and cut your large folders into smaller pieces.

Manually creating subfolders and move messages there will do the same thing. When moving a large no. of messages select the messages you want to move, then right-click - Move To.
Before doing anything else, make sure to create a full backup of your profile folder.

Every mail that I get is moved to LOCAL FOLDERS in within Thunderbird. I emptied the inbox. Inbox folder properties it says "number of messages 0. size on disk 4.0 GB". It looks odd to me.
Well, I have solved the problem. I suspected that the situation of having an empty account inbox of 4.0 GB size is peculiar. I used File>compact folders on the problematic empty folder, and got 251KB size zero messages folder. Now the problem disappear. Thanks to all those who tried to help.
