I have two completely separate email addresses, both of which now arrive to me via Thunderbird, but emails sent to one address arrive in both addresses inboxes, how can that be, there is nothing obvious in the settings which links these two addresses to each other.

Just a thought, You didn't forward your emails from one account to the other at the email-server site? Check if your server-name under your profiles imapmail-folder are listed twice as it should be. Like mine imap.bredband and imap.bredband-1.
