I've set up firefox sync on both my latop (XP) and desktop (Windows 7 64bit) and on both I have the same problem (Both are running 3.6.8). I run the set up and it works fine. I hover over the icon and it gives a last update date, but when I close down firefox it doesn't remember my settings. When I start it up again all I have is the Set Up Sync menu option.

See How to fix preferences that won't save. If you lose toolbar items, the Changes to toolbars and window sizes are not saved article should help.

My normal firefox settings are saved fine. It's the addon Firefox Sync that isn't keeping its settings.

I've actually found out the problem. I had firefox set to delete saved passwords on exit. This appears to delete your sync settings.
