Perhaps you have changed the view? This will show each account with its folders, one above the other. 'View' > 'Folders' > 'All or 'Menu icon' > 'Folders' > 'All'

The one at the top will be the default mail account. You can change the default mail account. Tools > Account Settings or right click on mail account and select 'Settings'

This will show you your list of mail accounts and the one at the top is currently the default. To change this, select the mail account name you want to be default. click on 'Account Actions' select 'Set as default' click on OK

This solved my problem.
