If you do not want to delete emails off server then do not delete emails from an imap mail account folder.
If you want to keep a copy in Thunderbird but not on the server, then create a copy of the email and save in your 'Local Folders' mail account before you delete off the server.
If you only need to access 'Incoming' emails by computer or phone, but not anything you send, then you could use Pop in Thunderbird, but make sure the Pop mail account 'Account Settings' > 'Server Settings' have selected the option to 'Leave messages on server', so the phone can also access incoming email left on server.

If you are using an IMAP account, that is how it works. Are you using IMAP?

Yes I am using Imap ,and have been prior to some updates and never had this issue...There is no work around?.What are the advantages of IMAP or pop Thanks
IMAP and POP are email standards and there are loads of info on how they work if you search. The short story... IMAP is server based. Your messages are on the server and you view them remotely. Anything you do at the server or on a computer or phone is reflected everywhere. POP downloads messages from your Inbox on the server to your local computer. It is only aware or the Inbox on the server and cannot see or sync any other folders.
If you have to use email from smart phone and computer than I had to use IMAP...so no other solution as I have to use Thunderbird for my work e mails
