This is Gmail, right?

It's meant to work like that. They assume that all users are idiots and that we regularly delete things then want them back.

I find very little value in being able to see the All Mail folder, so I set Thunderbird not to show it.

I think that when you delete things they should reappear in the Bin, Deleted or Trash folder (I've seen it use all three of these names) and if you empty this folder they should then be gone for good. It's the Gmail way of making you say you're really sure you really really want to delete them.
