Speed Dial depends on saving your history (not clearing history).

If you clear your history each time Firefox is brought down you will also lose the nice awesome bar features added in 3.0.2 which allow you to find sites that you have browsed based on typing in words into the location bar (address bar). The same method also works in history (Ctrl+H), and in bookmarks (Ctrl+B). Clearing history also interferes with App-Tabs.

To save your history: Tools > Options > Privacy you must have "Remember my browsing history" and in Settings where check marks mean to clear things you must leave unchecked "Browsing history". Annotated picture:
