Hello, I have linked all my other mail accounts (e.g. gmail, yahoo etc ...) in thunderbird (central mail repository). This is very useful as thunderbird is one window wherein I can see all my mail from my other mail accounts (there is no need for me to login separately into gmail or yahoo to read the mails from that account). I want to setup thunderbird as a central mail repository for all the mails from all my other mail accounts. My issue is that whenever I delete a mail from my other mail accounts (i.e. gmail or yahoo account), the same mail gets deleted from thunderbird also.

How do I prevent the deletion of email in thunderbird even if I delete the mails from my other email accounts (i.e. gmail, yahoo etc ...).

Yes, that's how IMAP works.

Either use POP, or set up filters in Thunderbird to store your repository in Thunderbird's Local Folders account.
