Hmm, neither the Safe Mode nor the Refresh options should remove your bookmarks.

The .jsonlz4 files are used by the Restore feature. Please see this article for more info: Restore bookmarks from backup or move them to another computer.

Also, in case the problem is that a Refresh turned off the display of the Bookmarks Toolbar, you can use one of these methods to show the toolbar list and select the desired bars there:

To turn on the Bookmarks Toolbar, Menu Bar, or other bars, click it on the list.
