I migrated my Thunderbird profile to a new desktop a few days ago. For one day Thunderbird seemed to function properly. Now, when I boot it up, it asks for my passwords to each account and despite checking the box, it does not remember them. Furthermore it has stopped downloading and sending emails.

Solved this myself finally. Evidently my key3.db file was corrupt. I replaced it with my backup and now so far seems to work fine. The key3.db file is in .Thunderbird/Profiles/..xyz..default folder. ..
