I have a user base of about 250. I would like to use a gpo to set the popup blocker exception for a couple of my hosted websites. I currently use a gpo to configure the homepage and a couple other settings, but I am not sure how to go about this for the popup blocker exceptions.

Whitelist them in the blocker extension you're using.
