Under Tools -> Options -> Content. Check "Block Popup Windows" . Exceptions -> Enter a website to "Allow". The Allow data disappears when Firefox is closed.

Do not use Delete browsing, search and download history on Firefox to clear the "Site Preferences"

Clearing "Site Preferences" clears all exceptions for cookies, images, pop-up windows, software installation, and passwords.

I also have this problem. It was never an issue in the 3.x version that I was using. But ever since I've upgraded, every time I close my ff window, I have to re-add sites and it's getting annoying. I'm about ready to uninstall it and re-install an older version because of this crap.

I have the same issue, I'm not clearing anything and it never saves my exceptions. Really annoying but I have Firefox on my laptop and it does save the exception. Don't know what is the difference, I must have some setting on this desktop that is doing it. Crazy
