i'm using Linux. I'm already encrypting ~/.thunderbird (which is actually a symbolic link to an encrypted folder's .thunderbird folder). Are there any more "sensitive" folders and cache used by thunderbird? I read every question i found here but the best suggestion was to encrypt the whole disk and not use per-application encryption. Does thunderbird have an internal mechanism to encrypt all data? (I'm currently using encfs)

Thunderbird uses the cache the same way as Firefox - for caching web content. Whether there's something "sensitive" with it, that depends on your threat model.

To me encrypting the entire disk would make more sense than encrypting selective folders for certain applications.

Thunderbird can encrypt messages, either using S/MIME or PGP. It doesn't encrypt the profile per se.
