Is it okay to have sub-folders with the same name but in different folders?
I am completely re-doing TB because of many problems. I created a new profile, and created empty folders, sub-folders, and sub-sub-folders.
While doing this I found out that I have sub folders with the same name but in different Local Folders folders. For example, A folder called "Hard Ware" has a sub-folder called "HP". A folder called "Business" also has a sub-folder called "HP."
Another example, A folder called "Journals has a sub-folder called "AmStat". A folder called "Organizations" also has a folder called "Amstat"
Before I move any folders with messages, (those that have no file type), I was wondering if this could have caused my problems.

Go ahead, there is no problem doing that.
Personally I'm not a big fan of creating a sophisticated folder structure in Thunderbird. I prefer storing messages in a rather flat hierarchy, and use the Quick Filter Bar to locate messages.
Just a thought.

I do use the Archive feature, i.e. a folder per year. https://support.mozilla.org/en-US/kb/archived-messages
