If you're using IMAP and the Archive folders inside the IMAP account then yes, they are stored on the server. You'll need to move their contents to Local Folders in Thunderbird to get them removed from the server.

Thanks Zenos. Finding the Local Folders folder was an interesting exercise. The Thunderbird folder doesn't appear in the Library folder unless you browse it from the Accounts Setting submenu.
