Junk filter does not always move mail

Using latest version 68.3.1, but this has been ongoing for many versions.

I have junk settings set to move junk to a spam folder. Usually it does, but sometimes it just marks the mail as junk and leaves it in inbox. If I run junk controls again it'll usually pick it up and move it.

Total inbox size is 3.3GB. In the inbox itself are only 600 or so messages.

Right click the inbox folder and select compact. Sounds like you have gigabytes of deleted mail that needs to be purged if the file is that large for 600 emails.

Ah, let me clarify, the inbox itself has about 600 messages, but the folders within the inbox have a few gig.

I've tried compacting, yes.

Also, sometimes it does move the junk but doesn't mark it as read, despite that option being set in the global settings.
