Why do bookmarks appear in multiple locations
When bookmarking to a specific location it appears there as well as the main bookmark location. When deleting from the main location it is removed from the special location as well.

When you say the "main" location, do you mean the Recently Bookmarked list available from the "Library" toolbar button ()? That is a chronological log of newer bookmarks for quick reference, and shows bookmarks from all the possible locations where you saved them. It's generated by a search, and isn't a separate location you can remove bookmarks from (removing a bookmark there removes the original, too, as you discovered).
If you find the list distracting, you could use the optional Bookmarks Menu button () instead of the Library button. This is especially convenient if you do not display the classic menu bar (File, Edit, View...).
To add that button, either:
(A) Use the Customize panel (Customize Firefox controls, buttons and toolbars) to drag the icon to the desired spot on the toolbar
(B) Use the method from Bookmarks in Firefox - section entitled: How do I add the Bookmarks Menu button to the toolbar?
- Click the "Library" button
- Click "Bookmarks"
- Click "Bookmarking Tools"
- Click "Add Bookmarks Menu to Toolbar"
Once the button is on the toolbar, it should show the main level of the Bookmarks Menu (matching what you see when you use the Bookmarks menu on the top menu bar, give or take a few items at the top).

Hi, sounds like you have described what it is suppose to do. Yes multiple locations of bookmarks Menu Bar, Side Bar as for special location I have no idea what that is. Expand with more detail on that please if that is the issue.
