I have a message filter for a particular email address. It has two steps 1) move to trash, 2 stop filter execution.

I am finding some of these messages in the junk folder. I have tried both before and after junk classification.

A possibility only: could it be that your email host is classifying it as junk before it reaches Thunderbird? You might try turning the filter off to see if it goes to junk anyway. I've experienced that myself. Other than this suggestion, I don't have any clues on the issue.
