Using the Bookmarks sidebar, I was organizing my bookmarks by creating new folders when I noted that the new folders were not appearing in the sidebar, even though they were appearing in the top menu's Bookmarks drop down menu. A possible cause is a problem with the file places.sqlite that stores the bookmarks and the history.
