For security reasons I added a second firefox profile on my machine for banking, taxes etc with very restrictive permissions.

I set up sync with the new profile and another name in sync preferences (first sync names were 'hostname', I called the new 'hostname'_bank. Now different settings get mixed up. In my user profile I find settings from my bank-profile, and with my bank-profile user-preferences show up, which is quite annoying.

Any suggestions (except using different accounts)?

Don't sync Preferences in that "bank" Profile.
