I receive an email with a From address of an automated mail server and a reply-to address that was manually entered on a form. When I receive this message in thunderbird and click reply, the new messages To is empty. I expect a reply to be filled with the Reply-To piece. Where is this configured?

This is not the same as telling my configured accounts to use a specific reply-to address in messages I send.

I suggest you try safe mode (hold shift while starting Thunderbird) see if it is an add-on.
