Is there any way to enable/disable the "Allow pages to choose their own fonts, instead of your selections above" setting on a per-site basis? Thanks.

No. You will have to select "Allow pages to choose their own fonts, instead of your selections above" to be able to use fonts specified by a websites and see special icon fonts (probably the main reason to bypass the disabling). You can possibly use code in userContent.css to override fonts on specific pages where you are not satisfied.
