When I delete a message from my inbox, it goes into IMAP Gmail trash rather than the trash folder under my Thunderbird account. I would prefer it go into the trash folder under my account. How to make that happen?

On account settings for that email account you should be able to set where to "go" deleted messages. Isn't that working?

Gmail works a bit differently from other providers. You can follow their recommendations, or set deletions to a specific folder, which might have unintended effects. See the Labels section here.
