Shared Windows / Ubuntu profile: Folder display differences...

I'm helping a user who has a dual-boot Windows / Ubuntu 20.04 LTS system.

The Thunderbird profile is in a shared partition. So, both Thunderbird applications are using the same profile.

He only has one mail account and he has set Thunderbird to use POP3 on the account.

On Windows, he sees only the local folders -- which is what he prefers. On Ubuntu, he sees both the remote and local folders, and being a bit older, is confused by and dislikes having two Inboxes, two Sent folders, etc.

Given that it's the same profile for both, is there a way to resolve the issue?

I suggest you actually confirm the same profile is in use. in troubleshooting information on the help menu click on the show profile button and examine that the file manager that opens is actually pointing to the same profile folder. I think perhaps they are not.
