I have my Thunderbird profile located on a server. I than have a copy of Thunderbird located on 2 different PC's which are set to access the server based profile. Works great except that when I open the email on my 2nd machine it re-downloads all of my recent emails. I other words I get 2 copies of each email whether they have been read or not. Is there anyway to prevent the 2nd copies from being downloaded.

Look at Account Settings -> Synchronization & Storage -> Message Synchronizing. Uncheck 'Keep messages for this account on this computer'
