I'd try the ImportExportTools add-on which will simplify the business of working with multiple messages. Single messages can be saved one by one by drag and drop, but your task sounds as if it needs something a bit more heavyweight.

Do you not have another ("personal") IMAP-based account you could add to Thunderbird? Then you could just copy messages to that, in Thunderbird.
