I understand that each time you start Firefox that the bookmarks are not there and the second time there was not a bookmark restore. I do not know exactly what might be causing this. However it may be something that also affects the sessions or saving to the places.sqlite file in the profile. To determine the root cause, I might suggest to first make a back up of the bookmarks that are recoverable from the bookmark back ups.
