I just changed a password for gmail and had issues sending mail and accessing the local folders. Got the gmail sign in loop. I read the discussions and found that the "allow cookies from sites" was unchecked. Fixed it (Thank you!) Why did that happen?

Then I noticed that when I delete a message from that 1 account, it shows a red x on it, then after a few seconds it finally goes away, but it's not in my trash folder? I checked settings and the check box is checked and the option list saying to move deleted items to gmail trash ON gmail. I never select that box because I want those deleted emails to stay on the local folder until I empty trash. There seems to be no way to deselect that other than placing deleted emails in inbox, trash ON gmail, spam, etc.. but no way to have it locally? No way to set it back as if I just added this account either? I really don't want to sign into gmail just to delete trash unless it's been awhile and I need to clean out gmail. Know what I mean and why did THIS happen?

If your account is IMAP then everything happens on the server. This is how IMAP works. All actions on the server are then mirrored to your local Thunderbird installation.
