What is your account type - POP or IMAP?

I'm pretty sure that it is IMAP.

With an IMAP account you can move the messages off of the server to your 'Local Folders' account. Note, that still leaves a copy on the server in Gmail's 'All Mail' account. So you need to login via webmail and delete those messages still left in 'All Mail'.
