Using Microsoft365 account with Oauth2.

Subscribing to folders does not work. The only folders that show after subscribing is Inbox and Trash. Restarting Thunderbird shows the folders I tried to subscribe to briefly before it disappears.

Unchecking Show only subscribed folders works in showing all folders, but I have too many folders and want to specify folders.

The issue has been raised as a bug https://bugzilla.mozilla.org/show_bug.cgi?id=1714572

It would appear someone is going to try and investigate exactly what the change Microsoft have made that is causing the issue. Until that is defined there is no hope of an "fix" occurring. If it is a bug on the implementation at o365 then a Thunderbird fix will not happen at all.
