I was on version 92 until yesterday and was just fine using different directory for the data. I was using symlink where /home/.thunderbird links to the custom location.

However that no longer works with version 100.x and i can't replicate it, what is different?

I see that the home directory is moved to /home/.var/app/org.Mozilla.Thunderbird, where there is thunderbird directory which i link to the new location but when thunderbird is started it asks to create new email

You seem to use Linux, it usually helps to mention what OS you're using. I'd guess you're using a Thunderbird version provided by your distribution, and not the vanilla Thunderbird version from https://www.thunderbird.net/ If so, you should ask in a support forum for your distribution.

I don't think so as far as Thunderbird itself is concerned. But there may have been a fundamental change in how your distribution installs Thunderbird, and where it stores the profile.
