Switch to IMAP. Then you will see all of your messages on the server. If you want copies on your PC, copy to the Local Folders account in Thunderbird.

Thanks for that but should I switch it in my Thunderbird or in settings of my gmail account?

I'm asking as right now I'm doing fresh install of win7 and I'll have to install Thunderbird from the scratch so I can set it up from the start now.

You can enable POP or IMAP (or indeed both!) on the Gmail website. Thunderbird should detect which is available, and ask which you want when setting up the account.
