Thunderbird when configured like pop3 does not download messages that are in folders other than the inbox folder. This situation occurs when the user creates subfolders on the mail server to organize messages. Thunderbird downloads all the messages in the inbox but does not download the other folders or messages from these folders.

This is expected behavior. The ONLY folder downloaded by pop accounts for any mail client is the Inbox.
