sync'ing emails (only) with Mozbackup resets account settings

I am using Mozbackup to 'synchronise' Thunderbird between my main pc and my notebook. I know it's already a workaround for sync purposes, but works quite well if you are prepared to do say a weekly 'catchup'. Since a full backup of Thunderbird to memory stick takes around 15 min(!) on my pc (it's only a year old) I have set Mozbackup to just copy emails, which takes a little less time. However, each time I do this Mozbackup 'restore' will also reset my account settings on the notebook to those on my pc. 'Account Settings' on the main pc is set to delete messages on the POP3 server after download; my notebook is set to download from the server and leave the messages on it. If I forget to check those settings and change them on each restore then my notebook will delete messages from the server and they don't turn up on my main pc - it all becomes a mess!

Does any kind soul have an idea for how to avoid this?

Alternatively, is there another method for copying and pasting only emails to a second device? It seems odd that email files are so slippery and obscure, when other files are so easy to copy between devices. I would be very grateful for any advice.
