After importing bookmarks from another computer, I have two copies of all of them: how can I delete the 'right' copy?

I successfully imported my bookmarks from my old to new Macbook. But now there are two copies of everything, listed one after the other. I tried to delete one set, but only deleted the ones organized into folders. There are still doubles of a lot of bookmarks. Now when I bookmark new pages on the new computer, it adds them to the end of one list of bookmarks but not the other and it's the list that doesn't have the folders from the old computer. How can I delete one set of bookmarks, but keep the set that it's adding on to and keep my folders?
