I have recently purchased a new laptop. I have transferred all of my old bookmarks from my previous laptop using Firefox Sync.

Although I can see all my old bookmarks and the folders I arranged them into, whenever I try to add a new bookmark, I can only save it into the bookmark menu and not one of the folders which were transferred. I have quite a lot of bookmarks and folders, so dragging the website can take quite a while. I just wanted to ask if there is anyway to save new bookmarks under the folders transferred over?

You should be able to add a new bookmark into any folder you choose. Note there are two down arrows for selection of choices when you click on the bookmark star. The one on the far right shows all bookmarks folders for you to open and choose from. The one near right next to the folder name shows only the recently used folders.

You should be able to drag and drop or copy bookmarks and folders.

While you have the Library window open, you can also drag bookmarks into other folders like the Bookmarks Menu folder which will show your bookmarks in the menu under the Bookmarks button. If you add bookmarks to the Bookmarks Toolbar folder they'll show up on the Bookmarks Toolbar.

You can also transfer the bookmarks by restoring a JSON backup, either one created manually or an automatically created compressed .jsonlz4 backup from the bookmarkbackups folder or create an HTML backup and import that file in the Bookmarks Manager. You can consider to move/copy the bookmarks that way if it isn't working properly when you use Sync.
