I want to apply filters to messages but still keep them on the server (iMap)

Applying a filter on my desktop that moves a message to a folder deletes the message from the server. That means it is no longer available to other devices such as my iPhone.

I can set the filter to copy the message to the folder and that will leave it on the server, but then I end up with two copies of the message - in the inbox and the folder, and that is untidy.

Is there a clean way to get what I need?

If the account is set up as IMAP on the phone, you simply have to Subscribe to the folder to which the messages are moved, using the controls that the phone's mail app provides. Those controls may not be as detailed as they are with TB, so you may have to create the folder via webmail, and then the phone will automatically 'subscribe' or recognize the folder.

But as far as being able to see the messages in the original folder, that's not how imap works
