When I click on an email and say reply, my reply is part of the original email.

If the recipient replies by clicking my reply-email, his reply will appear in the inbox in a thread along with the original email.

How can I avoid it so that all emails are listed as independent emails.

My guess is that your inbox is threaded. Try this - highlight inbox - click view>sort by>unthreaded and see if that helps.
