Item 1. add the sender to your address books. Item 2 Check in account settings > Junk settings for the account are set to not mark messages from those in the address books as junk.

If it still occurs the issue is not Thunderbird.

External things that affect email.

IMAP is synchronized, so if your provider has junk/ SPAM filtering it will go to junk in Thunderbird based on the server decision.

IMAP account on say a phone can mark mail as whatever and that synchronizes back to the sever and finally Thunderbird.

If you have anti scam / anti spam rubbish in your internet security suite it can make an unholy mess of the job. (it can also make Thunderbird very slow and on occasions crash it)

The worst offenders for server side spam filtering are Yahoo. They offer not opt out of their decisions. Outlook/Hotmail. They make you add most of your address book to their safe senders list to stop them making their own classifications.
