For a lot of the websites I use, I can not click on a lot of the icons. This does not happen with other web browsers for these same sites. Is there a way to fix this?

For example Facebook, I can not click on Home or any of the tabs on top as well as on certain information throughout the pages. For Youtube, I can't click in the search box as well as other places. I can't sign out of my RBC page...It happens on every site I try to use.

That problem can be caused by the Yahoo! Toolbar that extents too much downwards and covers the top part of the browser window and thus makes links and buttons in that part of the screen not clickable.

Start Firefox in Diagnose Firefox issues using Troubleshoot Mode to check if one of the extensions or if hardware acceleration is causing the problem (switch to the DEFAULT theme: Firefox (Tools) > Add-ons > Appearance/Themes).
