Thunderbird flags 1and1 spam folder as Junk folder. I don't want that! How is this setting controlled? How can I influence it?
I don't know why but one of my 1and1 accounts has the settings right as I want it. Junk folder with the flaming junk symbol, and Spam folder just as an ordinary folder. On all of my other 1and1 accounts the Spam folder shows also a flaming junk symbol. On those accounts Thunderbird is not scanning and moving junk mail to the junk folder. Also if I mark mail as junk in those Spam folders as junk they are not being moved to the junk folder. I know I could just tell TB to consider the spam folder as junk folder and have all of my junk in that folder, but I don't like that because I also check my email from my smartphone, and therefore keep a white list maintained on the 1and1 server. TB moving the junk out of the spam folder allows me to identify quickly unwanted spam classifications by 1and1, which I then fix via the white list. Other entries I declare manually as spam and TB will in the future move them to the Junk folder. I'm using TB 54.0b1
How is TB storing this setting? In the prior version I used FolderFlags to successfully un-flag the unwanted Junk folder identification. Now FolderFlages does not store the Junk folder identification anymore. It shows the flag and I can toggle it of and save it, but after collapsing and expanding the folder structure the junk folder flames are back and also in FolderFlags the Junk check mark is back.
Please point me to where in the profile the folder setting is made so that I can hopefully manually overwrite it.

Right-click your account in the normal folder view of Thunderbird and choose Settings.
Select Junk Settings on the left side for the account. The setting you want is on the bottom right side. This is where you tell Thunderbird which folder it should use as its Junk/Spam folder.

I know that setting but it does not create the result that I need. See my picture. The upper account with the folders marked with the green arrows is the result I need. The lower account is what all the other accounts do.
I need to get the Spam folder not to be identified as a junk folder. Only the "Junk" folder is to be recognised as such.
If I follow your suggestion then the Spam folder would be the only junk folder but it would be the wrong one.

My screenshot was only to help you identify the settings window I was referring you to, not to instruct on the precise setting you should use. I left it up to you to choose which folder to identify as the Junk folder that Thunderbird would use. I'm sorry my instructions were not clear.
To achieve what you want, you need to say to use the folder call "Junk" as the folder Thunderbird should use as the junk folder. So here is a new screenshot for the setting you should use there. Of course, your e-mail address will be different.

sorry my answer was not clear either. The setting you show is exactly what is set up on my accounts. The thing is that Spam is still recognised as a second junk folder. As you can see in my prior picture in the lower area.
I just re-created your situation on my computer with an e-mail account.
Using FolderFlags, I was able to successfully "tag" and untag both "Junk" and "Spam" folders as junk. I was able to use the Account Settings: Junk Settings to switch between the two folders for Thunderbird to use as junk. Testing by saying an e-mail was junk, always put the e-mail into the folder I had designated.
If I set the "Spam" folder in the Account Settings: Junk Settings as the Thunderbird junk folder, then use FolderFlags to untag the "Spam" folder as junk, then Thunderbird will re-tag the folder as the junk folder as expected.
If the "Spam" folder is set as the junk folder, and I untag the "Junk" folder, the "Junk" folder stays untagged, as expected.
The same visa versa.
So perhaps you are doing things in the wrong order, or those accounts you are having problems with are corrupted.
Try re-creating one of the accounts from the Account Settings window. After creating the account, keep the Account Settings window open and immediately go to the Junk Settings to specify to use the "Junk" folder instead of the "Spam" folder.
I just tried that but it is not working for me. Thunderbird always flags the spam folder as a junk folder in addition to the junk folder set in the settings.
What email provider are you using? What exact version of TB did you use for the test?
I'm using 1and1 and TB 54.0b1 (32-bit)
You tried what? Re-creating the account? Or to flag folders again?
Since this issue is within Thunderbird, it will not matter what the e-mail provider is.
I'm using the latest release version of Thunderbird, which is 52.1.1. I don't recommend that people use beta versions unless they are in contact with the developers, and are helping them sort out the problems with the betas. Beta versions are not supported in this support forum. They are pre-release versions because they are known to have problems, otherwise they would be release versions.
I don't know if this problem you are experiencing is due to a problem with the beta version you are using, because I am not a developer of the program and don't keep up with the problems with beta versions.
Maybe someone here who has the up-to-date knowledge of the betas might help you.
Otherwise, I'm afraid that the only advice I can give you is to backup your Thunderbird Profile, uninstall Thunderbird, delete the original profile folder, reboot, install the current release version of Thunderbird, create a new Thunderbird profile, then import your e-mail, address books, and calendar data from the old profile.
I followed your prior instructions, deleting one of my accounts and then recreating it from within the account settings. Folder flags I'd already tested before.
But with your feedback and tests I agree this must be an issue with the version I'm using.
I'll see if I can provide feedback to the developers, and hope that I sit this problem out in a reasonable time. In case I encounter more problems then I'll roll back my installation to the latest release.
