I had my inboxes separated under their accounts and each with subfolders of their own, then suddenly one day the inboxes separated themselves from their accounts and moved under a unified folder. They didn't bring their subfolders with them though, so now all filtered messages go under my accounts and unfiltered ones go into separate inboxes. This makes the whole panel look very cluttered and makes looking through a single account's messages very inconvenient.

Is there any way to get the subfolders to appear as subfolders of the inboxes again?

If you currently have View/Folders set to Unified, change it to All and restart TB. Press Alt if the View menu is hidden.
